How should I have my machine set for sewing thick denim and padded fabric? The machine seems to labour and then stops, which is concerning me.

Some machines are really not designed to sew over some fabrics and thickness. One of the things you can try is if you have a walking foot that may help with the thick denim and depending on what the padded fabric is you can try the foot for plastics and silicone.
